Hi Nicholas. I see from the pictures you are using a Wade extruder driven via the extruder controller. What firmware are you using? (I have literally minutes ago got my mendel working to the point where I can play some music gcode, using makerbot firmware, but now have to sort out an extruder. I have the parts for a wade extruder nearly ready to go.)
I am using the stock RepRap firmware on the extruder board and a patched version of the mainboard firmware with tweaks for Wade's extruder from MetrixCreate's github @ http://github.com/metrixcreate/RepSnapper. I have been using RepSnapper to drive the printer from the computer, also from the github.
